If Battle Cage is in play and I am using Gardevoir ex's "Psychic Embrace" Ability to put a P Energy onto my Benched Psychic Pokemon from the discard pile, do I still put 2 damage counters on that Pokemon?

Yes, Battle Cage only blocks the placement of damage counters onto your opponent's Benched Pokemon. It does not block the placement of damage counters onto your own Pokemon from your own attacks or Abilities.
